Managing a lot of WCF BTs

Trying to gather some information and advice here.

I have an appserver that runs 60+ IIS application pools, which I have currently separated into two applications (App1 and App2).

With the .NET autodiscovery rule it detects 60+ WCF Business Transactions and 100+ other in App1, and 100+ WCF Business Transactions for App2. As well as lots in "All other traffic".

 

So I am trying to break this down into fewer BTs. What would be the best approach? Separate into more applications or maybe use custom discovery rules and break it down into single BTs and use Service Endpoints (as I noticed mentioned in another post). Or any other more automated way?
