Depending on the type of agent you should be able to:

Java - https://docs.appdynamics.com/display/PRO45/Automate+Java+Agent+Deployment

dotNet w/ Azure - https://docs.appdynamics.com/display/PRO45/Automate+.NET+for+Azure+Functions+Deployment
